Right now they are reported to be cooperating with each other, but it appears that Mueller is taking the lead, so I'd expect all indictments to be federal unless something changes.

If the NY AG has evidence that Trump violated a NY law he could investigate and possibly charge him. Mueller would not be looking for NY law violations but presumably could refer evidence to NY.

as well as other States,are going that direction. New York will use State Banking laws to burn the Trump Crime Syndicate.

As for the NY AG filing criminal charges, that is unknown territory and would probably end up before SCOTUS, there is no legal precedent that I am aware of that covers what happens when a sitting president is charged with a state crime.

As it stands now, any president, can only be removed from office through either the 25th Amendment, which is very unlikely or through impeachment in the House and conviction in the Senate, which requires a 2/3 rds majority, also unlikely.
