3. I think it just means

that the other aspects of Mueller's investigation which Flynn may have knowledge and therefore must answer questions about as part of his cooperation deal aren't totally buttoned up yet. The prosecutors don't want to sign off on his having cooperated -- thereby fulfilling his plea deal -- until they're really done squeezing him dry. And with Trump under every rock of shadiness, criminality, and treason you turn over there's another dozen rocks to turn over.
