I've got a fairly dull guess about what happened to the monolith. But it's much more fun to believe it showed up out of nowhere, people got excited, then somebody threw a bone in the air and now, we're on a spaceship.

I suspect someone didn't care for the hordes of people hunting for the the obelisk, and trashing the remote and very fragile desert environment. So s/he removed the obelisk in order to protect the fragile desert area surrounding the obelisk from being destroyed.

That's exactly what I would do if it had been in my vicinity.
