I searched for what Boehner and Romney had to say because right now, they look like relatively sensible politicians. But nope, they surely didn't see it in their interest to forcefully refute it. It was an issue that helped the Repubs to ramp up the anger at Obama and therefore it seems as if they tried to ride that wave as far as it would take them. They played their part that so many Repubs still think that Obama is a muslim from Kenya.
