Most of the heads of intelligence like Clapper are political appointees who will be replaced by Trump with people he will expect will tell him what he wants to hear. He will instruct them to shut down any investigations where he is targeted.

Regardless of what we think of him, Comey thinks of himself as an honorable man, who will stand up to Trump as needed and he is appointed for a 10 year term. If Comey is forced to resign, Trump will put in his own guy to be FBI Director.

UPDATE: Amy Jeffress, a former senior Justice Department official and currently an attorney at Arnold & Porter Kaye Scholer, emails more detail on whether this probe could be closed down under Trump:

The Inspector General Act authorizes the Attorney General to interfere with an IG investigation under certain exceptional circumstances, one of which relates to intelligence matters, which arguably could apply here. But the Attorney General would have to find that action is “necessary to prevent the significant impairment to the national interests of the United States” (and there are congressional notification requirements as well). I can’t think of any precedent for taking this step, and politically it would be hugely controversial, and therefore unlikely.

It may be harder that we think for Trump to block this investigation

The IG position is a political appointee, though there is some tradition for an IG to stay on and work for the new President. However, Trump could appoint a new IG and the current IG would be out of a job. The investigation goes "poof" and disappears.

Will this happen? Well, assuming that Trump sees the possibility that if Comey is found by the IG to have improperly interfered in the election, a good likelihood in my opinion, he could well determine that it would further discredit his election. What do you think he will do under those circumstances.
