How do you run two phone lines?
There are yellow, black, red and green wires
coming in. Can I run all four wires to both
the fax machine and phone when I get the second number
activated?

2. what do you want them to do?
If you want the fax machine hooked to both machines, yeah.

I'd set up a dual socket. Hook one line up to the first socket, the other line to the other socket. Hook your phone up to one, then your fax to the other.

Oh, and don't let the phone company charge you to set up the second line. They could have done it the first time (it's just screwing in two wires) and you should be able to hook it up yourself instead of paying a billion dollars an hour.

3. A regular analog phone line only uses 1 pair.
i.e. yellow and black for one line, red and green for the other. That's why you can have two incoming lines without running additional wiring to the house.

The telephone company can wire this properly with little to no problems.
