The monolith represents a Headstone, and the ape is crying for those who have died in Iraq.

The monolith appears very near the beginning of the movie, and appears to be associated with the apes learning to use technology. It also appears later, buried on the moon, and again near Jupiter. The implication is that humans are being taught.
